After joining in again I forgot how much I hated skill ups. I got excited for getting a good amount of legends on the first day back and then look at my 10 almighty manuals in sadness.

That’s kinda just part of the game. Not really sure how advice could help on this, you could stop or just stick with it, but this may fit better in the rant megathread unless you have a specific question.

You're not likely going to use all 10 of those Legends in the coming months. Apply the skill up books to the ones that don't have their books available through the manual islands and use the books on the characters that are necessary.
