The ancient kingdom was probably filled with devil fruit users which is why the world government flooded the world.

If their purpose was to eliminate devil fruits, then they could have simply outlaw people using fruits. Any devil fruits should have been made WG's property and only Marines could eat them. I think the flooding was a way to kill the signs of ancient kingdom and create their own history. Also, helps to defeat any new enemies like Lulusia.
