This is because he changed things, like saving Vanessa. Back to the Future logic: Marty fucked up the Twin Pines, got his father to grow a backbone to keep his parents being high school sweethearts- his father was a coward before Marty went to 1955, and Doc Brown wouldn't have become his own grandfather or whatever the fuck he did at the end of 3 with his space train
